I've noticed that some programs like Wordpress, and sometimes Dreamweaver, change the referral code slightly by altering the & to & I'm wondering if this alteration affects the integrity of the link at all in terms of the webmaster getting credited for the sale.

gaydemon is giving really good advice here. While many programs will modify raw HTML to comply with W3C standards they do not directly affect the outcome of the referral code or an affiliate receiving credit for a sale.
