You can't do it with every kind of file... just a few.
When you're making Quicktime files, for instance, you can add watermarks.
Go down to the bottom right corner of the Settings Pop Up Window, and add it there.
Make a Quicktime movie of the highest quality, and then re-encode the other formats from that file you created.
Hope that helps.

I'll tell you, the interface is cool, and I like the batching, but the older versions of SS Used to have a great preview function, so you could adjust the brightness and contrast and other levels and see what they looked like..
I still use it more than the new one.

Why not add the watermark in the final stage of editing with whatever video editing tool you're using?
Perhaps I'm missing something, but I'd be afraid that re-encoding the video from source to quicktime to whatever the ending format is could introduce some artifacting into the final product... whereas if you just add it as an overlay in Premiere, for example, before outputting the source file from which you'll be encoding with Squeeze, then it's there in the source file with no added noise from additional data conversions.
Obviousy, that's the best idea, but if you've got a larger quality video and you're doing small webclips, that's an option.. expecially if you don't have Premier or FCP.
