Sorenson Squeeze is one of the most widely used production tools for conversion, and will batch convert automatically by watching the contents of a folder. Canopus Procoder is very similar, but I found it to be more bloated and require more system resources.
Be sure and start out with a good, really high bitrate WMV to minimize transcoding artifacts. If you have the option of using full resolution QT or AVI, you might get better output.
I'm using Macromedia Video Encoder Professional - shipped with flash.
Other people use Flash Video MX - they say output file is smaller
I've got Camtasia Studio. It works fairly well for me and you can also edit your videos using it and save it in most common formats.
We have been using QuickTime Pro. The thing that I just recently found with the newest update, is you must convert the wmv to a quicktime file .mov first. Then you can convert them to .flv.
I usually set my computer to do it over night and in batches. but either way that is one thing I have found. At least on the MAc side of things I have also noticed that since Adobe purchase Macromedia, Apple isnt supporting the plugins anymore for flash converstion within QuickTime Pro.
